Advances in next-generation sequencing technologies (NGS) are revolutionizing the field of food microbiology. Microbial whole genome sequencing (WGS) can provide identification, characterization, and subtyping of pathogens for epidemiological investigations at a level of precision previously not possible. This allows for connections and source attribution to be inferred between related isolates that may be overlooked by traditional techniques. The archiving and global sharing of genome sequences allow for retrospective analysis of virulence genes, antimicrobial resistance markers, mobile genetic elements and other novel genes. The advent of high-throughput 16S rRNA amplicon sequencing, in combination with the advantages offered by massively parallel second-generation sequencing for metagenomics, enable intensive studies on the microbiomes of food products and the impact of foods on the human microbiome. These studies may one day lead to the development of reliable culture-independent methods for food monitoring and surveillance. Similarly, RNA-seq has provided insights into the transcriptomes and hence the behaviour of bacterial pathogens in food, food processing environments, and in interaction with the host at a resolution previously not achieved through the use of microarrays and/or RT-PCR. The vast un-tapped potential applications of NGS along with its rapidly declining costs, give this technology the ability to contribute significantly to consumer protection, global trade facilitation, and increased food safety and security. Despite the rapid advances, challenges remain. How will NGS data be incorporated into our existing global food safety infrastructure? How will massive NGS data be stored and shared globally? What bioinformatics solutions will be used to analyse and optimise these large data sets? The oral cavity harbors an immense diversity of microorganisms, including bacteria, fungi, archaea, protozoa and viruses. At health, oral microbial community is thought to be in a state of homeostasis, even after numerous perturbations (e.g., toothbrushing, food intake) a day. The breach in this homeostasis can occur for instance if the perturbations become too excessive (e.g., frequent carbohydrate intake leading to acidification of the community) or the host is compromised (e.g., inadequate immune response resulting in persistent inflammation of periodontal tissue). Aggressive antimicrobial therapy (e.g., antibiotics in case of periodontal disease or preventive antibiotic therapy before and after dental extractions) is commonly applied with all the negative consequences of this approach. So far little is known on the interplay between the environmental, host and microbial factors in maintaining an ecological balance. What are the prerequisites for a healthy oral ecosystem? Can we restore an unbalanced oral microbiome? How stable is the oral microbiome through time and how robust it is to external perturbations? Gaining new insights in the ecological factors sustaining oral health will lead to conceptually new therapies and preventive programs. Recent advances in high throughput technologies have brought microbiology as a science to a new era, allowing an open-ended approach instead of focusing on few opportunistic pathogens. With this topic we would like to integrate the current high-throughput ‘omics’ tools such as metagenomics, metatranscriptomics, metaproteomics or metabolomics with biochemical, physiological, genetic or clinical parameters within the oral microbial ecosystem. We aim to address questions underlying the regulation of the ecological balance in the oral cavity by including the following areas: • Ecology of oral microbiome at health • Ecology of oral microbiome under oral diseases • Ecology of oral microbiome during non-oral diseases • Shifts in the oral microbiome by therapeutic approaches (e.g., antimicrobials, replacement therapy, pre- and probiotics) • Modeling of oral ecological shifts (e.g., animal models, in vitro microcosm models) • Complex inter- and intra-kingdom interactions (e.g., bacterial-fungal-host) related to oral ecology • Environmental (e.g., diet, tobacco), host-related (e.g., immune response, saliva composition and flow) and biotic (e.g., bacterial competition) factors influencing oral ecology • Geographic variation in oral microbial ecology and diversity

The first bacterial genome was sequenced in 1995 and took more than 13 months of work to complete. Today, a microorganism's entire genome can be sequenced in a few days. Much as our view of the cosmos was forever altered in the 17th century with the invention of the telescope, these genomic technologies, and the observations derived from them, have fundamentally transformed our appreciation of the microbial world around us. On June 12 and 13, 2012, the Institute of Medicine's (IOM's) Forum on Microbial Threats convened a public workshop in Washington, DC, to discuss the scientific tools and approaches being used for detecting and characterizing microbial species, and the roles of microbial genomics and metagenomics to better understand the culturable and unculturable microbial world around us. Through invited presentations and discussions, participants examined the use of microbial genomics to explore the diversity, evolution, and adaptation of microorganisms in a wide variety of environments; the molecular mechanisms of disease emergence and epidemiology; and the ways that genomic technologies are being applied to disease outbreak trace back and microbial surveillance. Timely and accurate pathogen diagnosis is critical for effective treatment, outbreak prevention and precise antibiotics administration of infectious diseases, which remains a challenge in clinical practice. Metagenomic next generation sequencing (mNGS) allows researchers and laboratory specialists to analyze the mixed collection of sequencing reads in human clinical samples, including sequences from bacteria, viruses, fungi and parasites besides the host. This new technology shows great potential in pathogen diagnosis. The sensitivity and faster turnaround time are higher than conventional clinical microbiology tests, especially for fastidious and atypical pathogens. However, current mNGS based pathogen detection and diagnosis are facing challenges from both technical and practical aspects. First, sequencing noise can be introduced from different steps such as samples preparation, sequencing, data analysis and reporting algorithm. Also, the interpretation of the results such as detection limits and detection rates are not straightforward to clinicians, compared with traditional culture-based technologies. Such challenges and considerations should be fully addressed before the wild application of mNGS as a pathogen detection tool. Further, these clarifications might help to properly find the best clinical application scenarios, refine the medical treatments, and improve the clinical effectiveness of mNGS in complex infectious diseases. This Research Topic is focused on the application of mNGS for infectious diseases diagnosis and treatment, including experiment process and clinical usage. Its purpose is to level up the clarification of NGS process, to support the development of efficient experiment methods, data interpretation algorithms and to report good examples of related clinical applications.
