Indeed, the area of protein folding, docking and alignment is developing in response to needs for a mix of heterogeneous expertise spanning biology, chemistry, mathematics, computer science, and statistics, among others. Some of the problems encountered in this area are not only important for the scienti?c challenges they pose, but also for the opportunities they disclose intermsofmedicalandindustrialexploitation. Atypicalexampleiso?eredby protein-drug interaction (docking), a problem posing daunting computational problems at the crossroads of geometry, physics and chemistry, and, at the same time, a problem with unimaginable implications for the pharmacopoeia of the future. The schoolfocused on problems posed by the study of the mechanisms - hind protein folding, and explored di?erent ways of attacking these problems under objective evaluations of the methods. Together with a relatively small core of consolidated knowledge and tools, important re?ections were brought to this e?ort by studies in a multitude of directions and approaches. It is obviously impossible to predict which, if any, among these techniques will prove completely successful, but it is precisely the implicit dialectic among them that best conveys the current ?avor of the ?eld. Such unique diversity and richness inspired the format of the meeting, and also explains the slight departure of the present volume from the typical format in this series: the exposition of the current sediment is complemented here by a selection of quali?ed specialized contributions.

Protein Geometry, Classification, Topology and Symmetry by William R. Taylor,Andras Aszodi Pdf

Using a geometric perspective, Protein Geometry, Classification, Topology, and Symmetry reviews and analyzes the structural principals of proteins with the goal of revealing the underlying regularities in their construction. It also reviews computer methods for structure analysis and the automatic comparison and classification of these structures with an analysis of the statistical significance of comparing different shapes. Following an analysis of the current state of protein classification, the authors explore more abstract geometric and topological representations, including the occurrence of knotted topologies. The book concludes with a consideration of the origin of higher-level symmetries in protein structure. The authors focus on simple geometric methods that are deterministic rather than probabilistic and on the more abstract simplifications of protein structure that allow a better understanding of the overall fold of the structure. Most of the methods described in this book have corresponding computer programs. These can be found (as C source code) at the ftp site of the Division of Mathematical Biology at the National Institute for Medical Research. This collection of ideas contains pedagogical material that make it ideal for post-graduate courses as well as new ideas and results essential for researchers investigating protein structures.

Theory And Mathematical Methods For Bioinformatics, 1/e by Shen,Jack A Tuszynski,Shiyi Pdf

This monograph addresses, in a systematic and pedagogical manner, the mathematical methods and the algorithms required to deal with the molecularly based problems of bioinformatics. The book will be useful to students, research scientists and practitioners of bioinformatics and related fields, especially those who are interested in the underlying mathematical methods and theory. Among the methods presented in the book, prominent attention is given to pair-wise and multiple sequence alignment algorithms, stochastic models of mutations, modulus structure theory and protein configuration analysis. Strong links to the molecular structures of proteins, DNA and other biomolecules and their analyses are developed. In particular, for proteins an in-depth exposition of secondary structure prediction methods should be a valuable tool in both molecular biology and in applications to rational drug design. The book can also be used as a textbook and for this reason most of the chapters include exercises and problems at the level of a graduate program in bioinformatics.

Combinatorial Pattern Matching by Paolo Ferragina,Gad M. Landau Pdf

The papers contained in this volume were presented at the 19th Annual S- posium on Combinatorial Pattern Matching (CPM 2008) held at the University of Pisa, Italy, June 18–20, 2008. All the papers presented at the conference are originalresearchcontributions on computational pattern matching and analysis. They were selected from 78 submissions. Each submission was reviewed by at least three reviewers. The committee decided to accept 25 papers. The programme also includes three invited talks by Daniel M. Gus?eld from the University of California, Davis, USA, J. Ian Munro from the University of Waterloo, Canada, and Prabhakar Raghavan from Yahoo! Research, USA. The objective of the annual CPM meetings is to provide an international forum for research in combinatorial pattern matching and related applications. It addresses issues of searching and matching strings and more complicated p- terns such as trees, regular expressions, graphs, point sets, and arrays. The goal is to derive non-trivialcombinatorialproperties of suchstructures and to exploit these properties in order to either achieve superior performance for the cor- sponding computational problems or pinpoint conditions under which searches cannotbeperformede?ciently. Themeeting also dealswith problems incom- tational biology, data compression, data mining, coding, information retrieval, natural language processing and pattern recognition.
